This site is designed very good and the theme is awesome, but I see a problem on index page.
After the last category (Webmaster Lounge) there's a large white space because of the advertisement block on the right. I suggest you to put the ads on the top or the bottom horizontally.

Or a smaller one on the side, and a larger one at the bottom?

He does that for guests i believe. He doesn't like to clutter the post area.

Well, how about showing it only to guests? It's also a good trick to get more members.

As i said, he already did. Log out and view a thread it will say "Log in or register to get rid of this message."

It's because of the side bar on the right of the page, it pushes down the rest of the content, I doubt there is anything he can do about that, other than remove part/all of the sidebar.

But he can use a horizontal ad instead of vertical one. I barely see vertical ads on sites!
