I like to use Google Analytics to analyze a sites navigation and where members are clicking most. Works well for me. I take content people click the most and move it higher on the fold. Then I add bottom fold content up and see if that gets any attention. I remove some content if I see it's not used often which helps the other navigations do even better. If an ad zone isn't working too then try changing color schemes with it or moving it around on the page.
