I don't know does anyone suggest this all ready , but bookmarking would be nice.
Also social bookmarking , its great to share all favorite topics/pages and improve ranks.

I have a suggestion of my own and I have something to say about your suggestions.

Mine is: Subscription for WMF, you can get scripts, tools, themes and alot more if you upgrade

Download section - Yes that would be a good idea but I think 2 different download list for each (registered and VIP)
WMF Topsite - Yes I think that would be awesome, just like your hackertopsites or whatever it was, that would be a good idea.

Thats my main perspective, I hope you like.
